Kino has just killed a man.  Juana tells him they must flee now because men will come after him.  He sends her home to get Coyotito and some corn to subsist on while he gets the canoe ready.  He does not know at this time that the canoe has been destroyed.  When Juana leaves him, she returns to the village to find that their home has been destroyed.  The floor has been dug up, the baby's box (where Coyotito sleeps) has been turned upside down, and they set fire to the outside of the house while she was looking around inside. She doesn't know who did it and only identifies the culprits as "the dark ones." (pg 63)
