The most important defeats that President Roosevelt suffered were defeats in WWII.  The US, of course, suffered many defeats early on in the war.  These can be seen as defeats that Roosevelt suffered.

The main political defeat that President Roosevelt suffered was in the "court packing plan."  This was an episode in 1937 in which Roosevelt proposed increasing the number of justices on the Supreme Court.  This would have allowed him to appoint more justices at a time when the current Court was striking down New Deal legislation.  This plan was ultimately rejected by Congress, thus handing FDR a defeat.
