Giovanni should be nervous about going directly into the garden because he was warned about Rappacini and has seen the man wear personal protective equipment into the garden.

Maybe the first days that Giovanni watches over the garden show him nothing to fear. It's a beautiful garden that's full of color and growth; it looks like it's well-tended and seems like a good place for a person to spend his time. The sight of the garden and the beautiful woman tending the flowers is an understandable draw for a young man in a new place.

However, Baglioni warns Giovanni about the garden and Rappacini. He tells him to stay away from the man because he is obsessed with his garden and doesn't care about other people. He's more interested in his own work than other people. Giovanni knows that he can't trust Rappacini.

Giovanni also sees Rappacini in the garden with his face covered by a mask. Despite his protective equipment, Rappacini still avoids certain plants. He sounds sick when he calls out to his daughter for help. She walks into the garden and is able to interact with plants her father avoided. It's clear that something that isn't quite right is going on in Rappacini's garden and Giovanni should have been nervous about going into it.
