I suggest that she loves him and doesn't want to get him into trouble. Maybe she thinks that he should be the one to reveal the truth. Maybe she thinks it would only add to her own troubles because people would think she seduced the minister.

Hester believes her husband to be dead. In her mind, love has bonded her to the minister (therefore, not a sin). She is torn with the secret when her husband returns. She doesn't reveal the "sin" because in her heart, she believes herself to be his.
