Bottlenecking occurs when a population of any species is reduced to only a few reproducing pairs.  This reduces the number of genetic differences that exist in the population, and in turn limits the number of available combinations.  This is also known as inbreeding, and can render a population susceptible to inhospitable environments by essentially breeding out the traits that would make the species more hardy. 

Bottlenecking thus greatly reduces genetic diversity.  It also increases the prevalence of genetic defects, as there is less opportunity for offspring to be born that don't carry the defect.  This has been seen in isolationist human societies, where certain genetic diseases are more common than they otherwise would be.
