Yes, Daisy Buchanan is aware that her husband, Tom, has had multiple affairs, and she is more than likely aware that he is currently having an affair. Her response to the phone call Tom gets while they sit at dinner with Nick and Jordan very early in the novel seems to imply this. She quickly leaves the room, following him to the phone, and Nick says that

A subdued impassioned murmur was audible in the room beyond [...]. The murmur trembled on the verge of coherence, sank down, mounted excitedly, and then ceased altogether.

It is hard to imagine that Jordan would know exactly what's happening, and Daisy would not. Later in the novel, during the massive confrontation that takes place between Gatsby and Tom in the city, Tom assures everyone that he loves Daisy, saying,

Once in a while I go off on a spree and make a fool of myself, but I always come back, and in my heart I love her all the time.

He essentially openly admits to having had multiple affairs, which seems to make it pretty clear that Daisy...
