Though it is a bit confusing from the text, a careful reading will reveal how things played out.  As the party decides to leave the city and retreat to Long Island, Gatsby and Daisy leave in the big yellow car and Tom and Nick and Jordan leave in the little blue coupe.  As they are racing home, they see a body in the street and learn that a big yellow car raced past and that Myrtle rushed out, thinking of course that Tom was in the car, and was killed.

Tom assumes Gatsby was at the wheel but we later learn from Nick that in fact Gatsby had let Daisy drive as she said the drive home might steady her and help her calm down after the big show down between he and Tom.
