DO THEY MEAN  THAT HE GIFTED JANE SMILE PEA CODS AS A TOKEN OF LOVE OR DOES IT MEAN THAT IT WAS THE PLANT WHO WAS GIFTED BY HIM  INSTEAD OF HIS LOVE.

He gives the pods to his love.  He is taking them off the plant.  But first he wooed the plant (talked to it about his love).  I believe that you are confused because it says that he wooed the plant "instead of her."  But what that means in Shakespeare's language is that he wooed it in her name -- for her sake.

If I understand what you are asking, then the answer would be that he spoke of his love to the flowering plant, and then after doing so took blossoms of the plant and gave them to Jane. He admitted that this seemed odd, but love makes one do odd things.
