Keep in mind that it is Banquo's bloodline that will succeed Macbeth in the lineage of the throne. This would make any ruler nervous, especially if you put all that work into killing the original king, getting his sons to leave and go after others in your way. Banquo was also trying to calm down Macbeth and have his see the err of his ways. He was trying to be the voice of reason to a psychopath which always puts someone in harm's way frankly. because Macbeth couldn't control or subdue Banquo, he was seen as a threat, and therefor, had to be eliminated.
