Was Isoroku Yamamoto the commander-in-chief of the Japanese force that bombed Pearl Harbor?

This depends on what you mean by "commander in chief."  Admiral Yamamoto was the commander of Japan's Combined Fleet from 1939 until his death in 1943.  That effectively made him second in command of the entire navy, under Admiral Osami Nagano who was the chief of the navy's general staff.

However, Yamamoto was responsible for the attack on Pearl Harbor.  It was he who was in charge of planning that attack.  Much of the actual planning was done by Minoru Genda.   The actual task force that attacked Pearl Harbor (all of the ships) was commanded by Admiral Chuichi Nagumo.
