Quite simply, the South had better soldiers and far better generals than the North.  In addition, these men were more dedicated to the cause of the South than the soldiers of the North felt for their side.  In fact, many of the Northerner soldiers were recent immigrants who knew nothing about the conflict of states' rights or slavery.  They were merely conscripted into the Union Army and made to fight, not knowing why.  On the other hand, Southerners, who fought on their own turf most of the time, fought tenaciously for their own land, their beliefs, and their heritage.  That issues were heartfelt by the Southerners was apparent in General Robert E. Lee's refusal to President Lincoln when he was asked to fight for the federal government.  He chose instead to defend his home state of Virginia.
