It's ironic that the boys are teasing Pecola about being black because they are black themselves. They are basically reinforcing the lessons of a white society that has worked to convince blacks that they are inferior. As for seeing her father sleep naked - they are making an assumption that whites probably make about blacks as well - that they are uncultured enough to sleep naked. The irony is that the boys' fathers probably do the same thing - that's most likely how they got the idea in the first place. The boys don't realize that their hateful words towards Pecola are also representative of their own self-loathing.
